I am about to assemble a Royal Flush kit. I am only going to do the Bass Response modification. Not the high gain. With that being said, should I only mod the left side, or both sides? If I can do both, what would be the difference? Thanks.

You can do both sides. If you only do one, I suppose it depends on whether you want the "pre" drive to be fuller or the "post" drive to be fuller. I'm going to assume that if you do the more bass mod to the "pre" side, it will be negated by the thinner "post" side when you have both on at the same time.
